SiNW_poresize.ijm

Automated ImageJ macro to segment and calculate pore size of SiNW nanotopography using max. inscribed circle approach. This macro uses Fiji image processing software (ImageJ 1.53g version) and maximum inscribed circle algorithm available in https://github.com/BIOP/ijp-max-inscribed-circles

Colony_Morphology.ijm

Get morphological parameters of bacterial colonies from labelled images (obtained with Stardist2D).

Weighted_ColonyCells.ipynb

Calculation and visualisation of weighted colony size distributions for S. aureus colonies on flat and SiNW surfaces. Raw data is available in https://raw.githubusercontent.com/ioritzsb/Cocci_on_SiNW/main/Data/colony_morphology.csv
