Updated documentation, bug fixes and cleanup

This release brings a new set of documentation. The documentation rewrite is not complete, but we're getting somewhere.
In addition to that we've fixed a bug that occurred with PIA because they changed config URLs (again), repo and configs has been cleaned up. We've adapted to Transmission standard settings where it was appropriate and fixed instability caused by the health check script.
