Hi @xunjieli,

Thank you for bringing this to our attention!

I'm afraid we are not using the latest version of HMMER, that's why we are still using the --qfasta parameter. I'll check if we should simply update the documentation to specify the version used, or if we need to upgrade the HMMER software itself. However, due to the upcoming holiday, this process may take some time.
