What needs to be done:
setup.sh needs to be one single command to get everything installed.
Subsequent terminal starts needs 1-2 EASY commands to start the pipeline.

Suggestions on how to get it done:
Look up if anything smart can be done to link nextflow. Handler script possibly?
Since its a multi tech issue. Solve it in baby steps piece by piece.

What are the arguments for getting it done:
Streamlining dev setup makes people a lot more likely to contribute. The collective timesave after doing this 100 times is massive.

Task is considered finished when:
setup.sh is one single command to get everything installed.
Subsequent terminal starts needs 1-2 EASY commands to start the pipeline.
