This may be a documentation issue, but the way I think I am supposed to use the animation feature is to (1) load the multi-structure xyz file with open, (2) reload the with the animation feature.

if I do this I get the correct number of frames, but the first structure is lost, and the last structure is duplicated.

I will take a look at this, I don't think any of the files I tested with made any loss/duplication of the first/last frames all that obvious.

Moving house and jobs has delayed my progress... I will try to hunt down some useful example files to debug this issue before tagging our next release. We are pushing for a 1.0 release on 10/23 and so any bug reports will be well received!
