Some possible bugs:

In this line data should be read from the preprocessed directory
for consistency should the rooted tree here be sent to results directory?
given the above, we may want to change this line to take input and output to results/treetime.
may want to discuss random seed and the fact that results sometimes change due to stochastic nature of the models being fit
