Is there a way to fine-tune a Cellpose model using the gui without having the _seg.npy masks (I have only images+_masks.tif files corresponding to each image in the folder)? If not, should I save those instance-labeled masks as _seg.npy? How should it be done? Sorry if it's already been asked.

no, you don't have to convert masks to be _seg.ny file. Just adding the postfix '_masks' to your masks tif files should be fine. Would you mind sharing how you re-load the fine-tuned cellpose model for evaluation by using the cellposeModels module? I'm doing the same but not sure which is the correct to reload a fine-tuned cellpose model for evaluation. I posted a question #1088
